Cutie marks could give minor bonuses to various skills or abilities, depending on what it is. Like, Twilight would probably have at least a +1 to spell penetration.

Why don't we make Cutie Marks work like Dragonmarks do in the D&D Eberron Campaign setting?
There, anypony (who is the right race) can use a feat to pick up a certain Dragonmark. The Dragonmark gives you a + bonus to a certain skill, and a spell-like ability you can use x times(usually 3) a day related to the skill.
Now, I wouldn't let this be a feat, but more of an option you choose during character creation. Usually in D20 games the rule is your character has to be older than a certain age, so under those rules blank flanks would be out, and I'm not sure how to include them if ponies really want them, but something could be found.
There would be a lot of Cutie marks to choose from(or perhaps better yet a "mix and match to make your own cutie mark!" type of thing. Like pick something from table a, b and c and voila!).
To further illustrate the differences between the pony races:
-A ground pony's cutie mark would give a bonus to a skill, a (physical) attribute and a bonus feat, to illustrate that they are the most physically fit and most versatile of the races. Perhaps these skill/stat bonuses could be bigger than any similar bonuses for the other two, since flight/magic are major bonuses for the other, after all.
-A unicorn's cutie mark would give a bonus to a skill, plus a couple of minor spell-like abilities, to illustrate the magical skill every unicorn automatically learns in association with their field of expertise.
-A pegasi's cutie mark would either be a lesser version of a ground pony's, or provide benefits to their flight speed, manoeuvrability and/or "tricks." somepony like Fluttershy would have taken the first option(improving her Handle Animal and her Wisdom modifier) while somepony like Dash would have taken the second option.
You could then also allow ponies to invest feats in improving the benefits their cutie mark gives, like increasing the stat/skill boost or the number of times a unicorn can use her spell-like abilities per day, and so on.
What does everypony think?

i can help.... for some reason i don't think bloodlines are a good idea. cutie marks....( if you're ok with doing a system similar to 3.5 or pathfinder) they should give you skill bonuses (like +4 to a proffesion of you choice and +2 to actions that are related) *Sigh* I MEANT, like stuff attributed to a certain family. Or, whatever. Basically, I was thinking 'Bloodlines' should be in a family sense, and, not meaning of a different race. Or, whatever. Something we could do to give certain ponies of certain families extra stuff, or whatever.

currently i'm doing it with a structure where each race would have two classes
Earth ponies break down to Career and Worker ponies each trading off bonuses in Intelligence and Charisma for Strength and Dex respectively and a similar structure would apply for the other classes although i havent done the write ups yet and could use some help with it if anypony would be interested

Sooooo... is it based off of Wizards's system, GURPS, or a weird homebrew system?
Also, how are you handling the relationship between cutie marks and magic? Unicorns only have spells related to their cutie mark, so do you have some sort of system to restrict spellcasting?

D20, and yes, I am working on Cutie marks and Spellcasting. that is one of the last systems I will work on, right now I am trying to get the basic framework.

One question: besides ponies, what is the "aim" of this ruleset? Should we expect D&D-esque settings and campaigns, or more day-to-day affairs?

D&D style. I'm going to use that map of Equestria that was made by a fan recently as a starting point (Though if I can get in touch with him and get his permission, I'll just straight up use that map) and make the setting from there, I will include a simple adventure in the book.

Possibly. The only two I am statting for SURE are luna and celestia. I MIGHT do the others, but even with LA, they'd still basically be gods.
